I'd say Superman, just because Neo isn't made out of kryptonite.
Man of Steel is unbeatable as long as Neo doesn't pull a rock on him and beat his head in with it. ^_^

Superman is also weak against antimatter, magic, and the red sun. I'm sure you can manipulate that in the martix realm. And also, Neo could just go up to his pod and kick his butt there.

Antimatter: less of a weakness, more of a physical cancelation of everything in this universe. They wouldn't even be able to harness it with their bare hands, much less utilize it against him.

Red sun: true, but how far is the red sun from the Earth? Aside fmor that it's blown up by now. And if Neo tries making one, it wouldn't work since it has to be that exact chemical compound in order to work.

You have to remeber that the human race was like a battery source. In the first movie when Neo decides to take the (red pill?) he ends up 'dying' and vacating the pod that the machines were holding him in.

If you look at the whole fight, Superman is still a fictional character. He would be fighting in Neo's world. And in Neo's world, if you know the secrets behind it you can manipulate it.
